The first time the tile supply ran out, I had one tile. It would not let me deselect the tile and forced me to discard it. In the rules I know, each player can add as many tiles back to the supply as they wished, which could be zero. But zero didn't seem to be an option for me.

If the tile was yet selected, wasn't it because it was the tile you have choose to play ?

You must be talking about game #5792: http://www.boiteajeux.net/jeux/gko/partie.php?id=5792. Unless there is a bug in the history, it shows that you had been playing your last tile, the yellow 8, just before the first exhaustion of the supply. Maybe the interface should have let you know you could not discard any tile, rather than make you think the yellow 8 was a possible candidate. I can imagine how unclear it could have been.

I would be in favor of the interface showing a clearer separation between the tile we have played and the tiles we might discard. Something like:
- You played: [tile]
- You may discard: [tile] ... [tile].

there is already a clear separation. the selected tile (in order to be played) is red bordered, and can't be discarded.
if something is wrong, just tell me and don't play!

I was thinking about something much more obvious than just a red border. But you programmed the whole thing (and admirably, if I may say), so this is your call. Thanks anyway!
